The makers of Never Say Never Again had the rights to Thunderball, so they made an updated version of it. MGM had the rights to the rest of the Bond franchise, including the gun barrel opening and the music, so that's why they didn't appear in NSNA. Incidentally, the owners of Thunderball also own Blofeld, which is why you haven't seen Blofeld in a Bond movie since 1971. That's why they "killed" a Blofeld look-alike at the beginning of For Your Eyes Only.
